JODD library contains the very nice and clever FindFile object, that can walk the filesystem for you and grab files and directories based on your configuration. See the quite easy code snippets below or navigate to documentation directly http://jodd.org/doc/findfile.html
You can even ask FindFile to sort the results ... for example by file name and put folders first ...
